Mail has started flagging most spam as junk but there are a few false positives that I'd like to Mark as not junk. I can't seem to find where to do this. Also, there is no longer a message that indicates that Mail has flagged a message as junk. There used to be an option on that message to mark as not junk. The messages appear to be marked as junk as the color in the list is the color set by the junk mail rule.
I'd give my right arm to be ambidextrous.

select the message(s) that are mis-tagged, go to mail's "message" menu, then down to "mark" and over to "not junk"

or, just edit your toolbar and add the "junk" button which will toggle between junk/not junk

Apple seems to call this the "Junk Mail banner" with the buttons for "Not Junk Mail" and "Load Images". I would try using the steps Mr. Blur told you, and see if the bar returns, because as you hinted maybe its just not marking it as junk, but it is marking it that brown colour.
