iPod and duplicate photos from iPhoto

I store my iPhoto library on an external hard drive and have an alias within iPhoto that points to the hard drive. Works like a charm! However, when I want to sync the photos to the iPod, I am given the choice of syncing the "iPhoto Library" and/or the yearly folders. If I choose all the folders, or if I choose the Library, I get duplicate photos. I'm thinking they are the thumbnails, as I have just over 3,000 photos in iPhoto, and the iPod has 6100+ photos on it. How do I just get the optimized photos onto the iPod? I would like to be able to show the photos without having to do so much scrolling, and I would also like this to be a backup of my photos.

Any help is appreciated! Thanks in advance!
