What program(s) are you using? Also the best place for all things iPod is ilounge.com they have a few really great tutorials on their forums on this specific topic.

Sounds like the video is "muxed" meaning the audio and video is combined into one single file. You'll have to demux the video before converting with quicktime. I used to use a program that did this on windows but I can't remember it's name. When i get home later on i'll try and look for it. In the meantime, you might want to search google for some demuxing utilities for Windows.

Try a program called podner . . . . i found it in a review section that ilounge did. I have converted all my tv shows using this program and it works like a breeze, especially since it has a queue system where i can just dump all my videos and it'll convert everything overnight . . .
PLUS . . it automatically puts it into itunes when it's done converting!
I paid for the registered version just cuz i felt they deserved it! It certainly saved me a lot of headache!
Try it and let me know what you think!

It's not. I did however found a free converter for Windows. Videora iPod Converter. It seems to work fine. It even has the option of shutting down the PC after it's done.
