OK so I just got the Logitech Harmony remote (the one for 360) and I got it working with everything but my Apple HiFi, does anyone know if this is possible?

If it uses IR it should be. You can either tech the remote or look on the harmony website to see if someone has already made the "drivers" as it were.

I'm pretty damn sure someone already has.

I'm using my harmony with my Mac Mini and it works without any problems.

I set up a device on the Harmony Remote for iPod and it works fairly well with the Apple TV. It works, but not as well as just using the Apple remote, so I still keep that one around for the most part. There is a post with step by step set up instructions on the Harmony Remote web site.
