ipod dock with macbook, apple remote pointless?

So are the RF functions rendered useless with an intel mac since both the dock and the mac will pick up on the commands given by the remote? I mean is there no other way to use the dock with the apple remote without blocking my macbooks RF transmitter?

Can't the remotes be paired to a specific machine?
