Need help with bookmark management on iPhone 3G

So I made the mistake to set my iPhone 3G to sync bookmarks. At first this was OK, since it transfered all my existing bookmarks to the iPhone. But once I realized that any changes on the iPhone would sync back to my Mac I decided I'd turn bookmark syncing off. That worked. But now on the iPhone I'm stuck with a bunch of bookmark folders I can't seem to get rid of. So I'm wondering if there is any other way to manage bookmarks on the iPhone than using the "Edit" button.
On the top level of my iPhone bookmarks I have folders like "Bookmarks Bar" and "Bookmarks Menu" that are obviously remnants of my first Safari bookmark sync. But no matter what I do I cannot delete these folders. They are empty, and yet I cannot delete them (no delete button next to the name). The same goes for some bookmarks on the top level like "iPhone User Guide" or 'iPhone Web Applications". I assume these were put their by the default setup.
Anyway, am I missing something here? Is there any way to get rid of these folders and bookmarks?

This is really odd. My touch lets me delete folders that I sync from my Mac. I guess you could restore it.

Well when I hit "Edit" I only get the delete icons for the other folders and bookmarks. The ones I mentioned above simply don't get them so I have no idea how to get rid of them.
Also, I don't see how a restore could fix this. If I back up after the restore I will again end up with the unnecessary bookmarks. Or are you suggesting I set up the entire iPhone from scratch?

If you have it set up in iTunes to not sync from bookmarks, then your backup of your iPhone should reflect that. So if you restore from backup theoretically it shouldn't sync those bookmarks.

I'm not sure I understand the terminology here. So does this mean backing up does not really back everything up? Does it only backup apps?

So I tried a restore and then backed up. Although I now had set it to not sync bookmarks the leftover bookmarks from Safari were still there and I still couldn't delete them.
I then did another restore but this time set up the iPhone as a new device. I then synced back all my apps, calendars, addresses, etc. This gave me a vanilla Safari w/o those non-removable bookmarks. But OTOH now all my other settings were lost. It would definitely be too much work for me to go back and set everything backt the way it was. I think I'll just have to do a backup and live with those pesky bookmarks.
Hopefully Apple fixes this buggy behavior with a future software update.

Sorry that my reply wasn't very clear. The backup that iTunes has should reflect the fact that the option to sync bookmarks in unchecked, and it shouldn't be able to tell that the iPod still has those bookmarks on it.
Still, it'd be nice if these syncing bugs would go away. I've had a ton of syncing issues with my iPod touch, and my dad is constantly complaining about them too with his phone.
