on my wifes iPhone she keeps many notes in the app called Notes.
When she syncs to the computer, i don't know where they are synced to.

Mail app stores the notes from the iPhone under Reminders in the left column.

Notes created within Mail are also synced to your iPhone if required.

the apps are in Mobile Applications in your iTunes Folder. maybe there is a file for notes and app data?

Andy is right. Notes sync with the Mac's Mail app, and are still "notes" in that app, all the way down to the legal pad background.
