I bought the speakers a month ago and I've realised the right speaker is much weaker than the left speaker. I switched the right/left ports and have found it NOT to be the speakers. The output from the central unit (subwoofer) just gives more umph to the left speaker.

Anyone have this issue?

As simple as it could be: A bad amplifier. If you're still within the return period, see if you can swap the set out, if not then call altec and hope that you can pop the amplifier off without having to send the whole sub in.
