When those two are set up in a Power Mac G4, I get the full range of resolutions/refresh rates (specifically, 1600x1200 85 Hz).

When those two are set up in a PowerCenter G3/500 (upgraded) the max. "supported" resolution is 1280x1024 75 Hz, with 1600x1200 being "unsupported" at 65 Hz.

Why is this so? The same monitor is attached to same video card in both cases...

My guess would be the computer's throughput to feed the graphics card for the faster refresh.

Are the PCI specs for the PowerCenter any different than the G4? I am not very familiar with it, and am uncertain about the bus speed.

So many other variables, makes the mind boggle.
