Can't restart in 10.4.6 due to ATA drive?

I have recently upgraded from Mac OS 10.3.9 to OS 10.4.6 (Tiger ) I'm experiencing problems restarting my comp. in 10.4.6, the only way for me to switch to 10.4.6 is by restarting with holding "option" key down and chosing my ATA drive (Maxtor 6Y060P0 model), that allows me to start up my machine in Mac OS 9.2 and then I can switch in startup disk tab to Mac OSX by selecting my HD Hardrive. When rebooting manually I get a message :

WARNING: ATA Drive claims FLUSH CACHE EXT feature support but does not claim EXTENDED LBA feature support Firewire (OHCI)+ ... built... etc

I was advised to disconnect this drive (ATA) and restarting works fine. Is there any way to make some modification to this drive so that I can restart in Mac OSX withought having to disconnect my ATA Drive? I'm running PowerMac G4 400. How do I connect my ATA without interupting my ordinary restart from HD to OSX? (It used to work just fine in Mac OSX10.3.9, this problem only started after upgrading to OSX 10.4.6) Thanks

Which drive is set inside of OSX to be your startup disk?

It's set up to start up on my Macintosh Hard Drive. It works just fine if I unplug the ATA drive , I checked the jumpers even. I think it might be some strange setting, maybe in my cache. Someone suggested there could be a folder separator for some layers of OS X that I should get rid off. I just can't locate the file Or maybe the last resort should be reformating the Hard Drive, I just don't want to lose 47 gigs of files. I'd bring it to the shop, but then I'm thinking I might as well get a new machine ...
