I know that while using Toast, you can create a bootable CD by including a system folder and checking the "Make bootable CD" box, but how do you make a bootable CD without that check box?

I have done it before. you include a system folder and en empty folder named "Desktop Folder", but is there something else? i cant seem to remember.

What do you mean? Why do you wanna be able to create one without checking "bootable"?
You can do a direct copy of a bootable CD and your copy will be bootable... There are a few ways to do it.
