I updated Toast 3.7 which came with my Yamaha RW drive to v4.1. Now I am missing several file format options. I have only three to choose from: Mac Files & Folders, Audio CD and one more I can't remember now. But no option for ISO 9600 or hybrid CD's anymore. Did I miss something?

Make sure you've upgrade to Toast Deluxe 4.1. You only get those extra options with the deluxe version.
