A couple of questions first: did this happen on switching to 5.0, or was this problem around before then? Have you tried both firewire ports?
Try Toast 5.02. That solves the iTunes compatibility issue, but it doesn't actually sound like a software issue.
There may be several things wrong here. First, search for Que! issues on this board. I'm sure I've seen comments about drives behaving inconsistently. Secondly, if you have another FW device, see whether or not that behaves regularly - might be the ports themselves? (I think Cube FW ports behaving inconsistently was document at
www.xlr8yourmac.com recently - search there). Last, try calling Que! service - but good luck. They don't have a rep for being the best in this department.
