So a question, I know they sell 3.5" and 5.25" enclosures, is there really any difference in the chipsets?

Can I attach a CD Burner in a 3.5" enclosure and have it work? I know I obviously won't be able to really mount it, but it should still work, right?

Well I have done the opposite, to attach an internal hard disk in an old Lacie FireWire CDRW burner enclosure (those gray & purple) it was kind of a emergence temporal solution but it worked.

If you can get the CD burner in the enclosure, it should work, as long as the enclosure supports the same interface that the burner does. It's all either IDE/ATA or SATA, and drive physical size is irrelevant. I just think that you're going to need a pretty serious shoehorn to get a 5.25" device into that 3.5" enclosure.

It's the same chipsets and the same connectors. Just rip the circuit board out of the enclosure and plug it in to your optical drive.
