I find myself getting good usage from the eight USB2 ports my Power Mac has (PCI USB cards) but when it comes to those weird internal ports… I have three internal ports than haven't been used at all ever, so how are you using them?, just curious…

I've seen quite a few mods using them involving front mounted USB ports next to the 3.5inch bay on the front of G3's and G4's.
My idea (no implementation) would be to make a "removable" harddrive and case that slides into the traditional floppy/zip drive bay and attaches to a usb port (making it ejectable). The harddrive would have to be solely powered by usb, etc.
Other than that, I have no idea.

A bluetooth dongle is a good idea, although on my G4 tower it caused sleep issues on the USB 2.0 PCI card - internal or external.

Maybe put a nice sized USB thumb drive in there(4/8/16GB etc) and use it for backups. Always on, always on the desktop, never in the way.

I also thought about the BT dongle, but the Belkin BT I have works better* attached to the MDD USB1.1 ports.

* by better I mean it is always ON, if it was attached to the Belkin (oh the irony) PCI USB2 card, I would have to activate BT anytime I wished to use it.

IceE's idea about the USB drive is cool

They should be useful for internal applications, though I don't like the idea of a Bluetooth dongle INSIDE the case of a computer. In the PC world, these internal ports are almost always used to connect front panel ports rather than anything inside the machine itself (unless you count pimpifying a gaming rig with fluorescent cable covers and UV LEDs everywhere).
