Is there any differnce between the academic version of FCP and the "normal" version, if so, what is it?

I beleive the only difference is the EULA ie, you can't buy the academic version and use it in a commercial setting to make money. It is still the full version with all the features. The price break is for students, and schools, etc to be able to learn and use the software. It is true of all academic software. At least all that I have purchased, of which include: Photoshop, Illustrator, Dreamweaver, Office X, etc etc.

I use FCP EDU and it seems to be fully functional. No probs at all. Go for it!

But yes .. only for edu stuff, no monies .. if so pay the full price.

also, are the files from the "normal" version compatible with the academic version and viceversa?

there is no difference between edu software versions and there retail counterparts. I've used loads of edu software and corresponding retail versions. exactly the same, except with the agreement that they're for current students or faculty. price is the only difference. don't worry about it.
