you don't know if the problem is in the final (aiff/mp3/mov) files, the ripped ac3 files, the ac3 source files on the DVD, all or none of the above. You first need to narrow that down. So go back up the chain one step and see if the problem is already there. To do this, you decode the ripped ac3 files with something besides macAC3Decoder; something like VLC, ffmpeg, MEncoder, bd4go or Apple's DVD Player. VLC is the easiest.
