I have a DVD with two AC3 audio tracks, one is stereo and the other is 5.1. I'm going to re-encode the audio to MP3, but I wonder if there's any difference which audio track I use as the source? Will I get better quality from re-encoding the stereo track or the 5.1 track?

Since you're encoding to MP3 (which means stereo), it doesn't really matter. However, the stereo track might have been mastered with the two-channel limitation in mind (rather than just downmixed from the 5.1), so I would go with that.
