You have to demux the MPEG: split it into an audio file and a video file, then add them together in Movie Player with QuickTime Pro.
BBDemux

You'll get an .m1a and an .m1v file, they are the audio and video tracks respectively. Open them both in Movie Player, Select All on the audio track, Copy, select all on the video track, Edit -> Add Scaled.

Then Save As... and sure to save the .MOV file as "self-contained"

quicktime is fussy about MPEG tracks. If you have access to a copy of Quicktime 4, it will let you edit them (iirc), but you won't be able to cut anything out to reduce file size. As for your actual problem, if you change the name of *.m1a to *.mp2 and strip the type/creator codes, you can use iTunes to convert it to an mp3 or aiff. Then you can add that to your exported mov video file (you still can't add anything to an mpeg track, that I know of)

OK, I messed up that completely! :o
You will still need to demux it to get the separate streams: Export the video as a QuickTime straight from Movie Player, that's OK.
The audio can be done in SoundMachine or MPegger Drop Decoder, convert from MPEG to AIFF.

Now you can open the AIFF and audio-less MOV file in Movie Player and copy and Add the audio to the MOV. Sorry for the confusion there, I was thinking of DVD -> VCD.

Note: SoundMachine and Drop Decoder don't work in OSX, and from what I can see don't like Classic either. SoundJam should also be able to handle the .m1a -> AIFF encoding. HTH!
