A PowerMac G3 B&W 400 Revision 2 machine, with OS X 10.2.6 - Its using an IDE Buslink CD 40x CD-RW drive, and it CANNOT bootup from ANY cd, whether its the diskwarrior 3.0 retail cd, a CD made with the bootcd utility, or an OS X installation disc. However, it does boot with these same CDs using the stock CD drive that the computer came with. Is this a known issue? Do certain cd drives just not work to bootup macs from CDs?

Its a pain to swap out the cd drive everytime to bootup from a CD.... does anybody know anything further on this issue?

That's exactly the point, not every drive is fully Mac-compatible and some are known not to boot off CDs, I've had an MSI CD-RW that had exactly that issue, my Sony CD-RW doesn't have that problem at all.
It seems as if your Buslink has that very problem and there's absolutely nothing you can do about it, sorry.

I recommend checking the drive compatibility list at www.xlr8yourmac.com before you buy you next drive.
