Is there any relationship between the RAM risers and the HD bays? EX: HD bays 1&2 Riser A, and bays 3&4 riser B? I know it's recommended the boot drive be in bay 1. Would there be any reason to place a second HD in bay 3 and not 2 from a performance perspective?

There is no relationship between the memory and hard drive physical locations.

All of the hard drive bays (and the two extra ports on the logic board) are created equal.

Noise and vibration from drives in bays 2 & 3 are a little less noticeable in my experience. But yes the four HDD ports are created equal. The ODD ports are a little odd in that they need a changed GRUB boot loader to work in windows.
