Working on a friends Mac Pro and with both cards having two sticks of ram each, when both cards are plugged in, only the top "A" card reads ram. In System Profiler the second card shows as empty.
I swapped the cards so that B was in the top and A on the bottom and still did not change. The top card showed ram. So this showed that all the ram is fine as well as the cards. Points to the board ...... which was only replaced about two months ago.

Does this sound like a logic board problem..... I don't think it could be anything else.

Are all 4 sticks identical (Same size, manufacturer, etc?). If not, make sure the matching pairs are on the same board together. IE, 2 dimms from Apple on the A board slots 1 and 2, and OWC or whatever 2 dimms on the B board, slots 1 and 2.

All the same. Just bought new ram to upgrade and before we pulled out the OEM ram, we noticed that one card was not working. So this was before we even plugged in new ram. He though he was running at 1 gig, though he really had 4x512mb for 2 gigs
