I'm trying to figure out why I can't boot up from my OWC external dual drive enclosure. So far these are the tests I have done to narrow down the issue:

On My Mac Pro running 10.6.1:
OWC hard drive with USB connection allows me to boot
OWC hard drive with firewire connection does not allow me to boot
Tried an Iomega external firewire drive and it allows me to boot

On a MacBook running 10.5.8:
OWC hard drive with firewire connection allows me to boot

On a Macbook at the apple store running 10.6.1:
OWC hard drive with firewire connection does not allow me to boot

Based on all of this, is it safe to say there is nothing actually wrong with the firewire ports on my Mac Pro? In addition, is it safe to say there is some sort of incompatibility between my OWC specific enclosure and Mac OS 10.6.1?

Based on your testing, it seems most likely that the Firewire chipset in your drive enclosure is incompatible either with 10.6.1 - or with the Firewire chipsets in the MacBook at the Apple Store and your Mac Pro.

Is the MacBook on 10.5.8 an older model?

The macbook with OS 10.5.8 was the white plastic version. One version old I think?

Drop an email to OWC customer support detailing your problem and what you tried. It does sound like the OWC enclosure needs a firmware update for full 10.6 compatibility. The other alternative is that Apple switched FW chipsets in the later MacPro and MacBook. In which case the Macs and/or enclosure would need firmware updates to fix it.

OWC will be in a better position to test this and narrow the problem down. They may have heard from other enclosure owners too.

If you do contact them, let us know what they find out. It would be nice to know where the problem was.
