well the led thing should go green at 99% the battery never hits 100%. As long as it's still getting charged that should be fine, is there another problem other than the light not turning green?

IT'S NORMAL. The question is, does the LED ring of the power cord turn green when the battery hits 99%/charged? It should. If it stays orange, I would recommend doing a PMU reset (kb article 14449).
My opinions are my own, and not those of anybody else, including my employer.

I would worry if it went to 101%, overcharging a battery is never good

I would suggest draining the battery to the very bottom,t hen charging it fully. If it still doesn't turn green after reaching 99-100%, I would call Apple.

The color of the cord of my first battery charger didn't ever change its color. It was green all the time. I bought the iBook (500Mhz) second hand. However it still charged the battery normally. So I really wouldn't trust only the color on the cord, if the iBook charges correctly and battery life is normal.

Continue charging it, eventually will turn in green. After that just calibrate the battery.

The first time i charged my iBook's battery I also was a bit "worried" that the charge never read 100%. However, after some time of leaving it that way, the color of the power adapter changed from orange/amber to green, and the status of the battery icon on the dock now read "Battery is Charged."
