I've been told that OS X's nightly cron jobs will only run if my computer is not only on, but awake. Does that mean I have to keep the PowerBook awake all night? Why would Apple design it this way? It doesn't make sense to me.

If you look through 'em, the cron jobs don't do all that much that's terribly important; mostly just log file rotation/deletion and the occasional locate.db update.

Sherman, set the Way-Back machine to the time when unix machines filled rooms and ran 24/7. Maintenance was scheduled at lowest system load - at night.
If you want your maintenance to run on a laptop, you might try anacron. Or just adjust your system crontab so your jobs will run when your computer will be on. Or just manually run the jobs.

but if you don't want to run the machine overnight, you could run the cron jobs manually with MacJanitor or automagically later in the day after waking the computer with Macaroni ...

Anacron is for the budget conscious while Macaroni is shareware. As for MacJanitor, it is good program for those who dislike the terminal, but it is not exactly difficult to execute the scripts. sudo periodic daily weekly monthly will do it. Or, as I suggested perviously, just change your system crontab so it will run during the day.

This is what I plan to do. Can any other applications be running (Mail, Safari) when the cron jobs run? Or is it best to quit everything first?

Everything can be running. If you are not familiar with the terminal, you can change the timing of your scripts with CronniX. Have fun.
