Could I swap the mobo from an iBook SE with one from a later model, such as the firewire model?

You might be able to swap with one of the FireWire board. The one main problem I see would be the I/O ports. Your case would most likely not have the proper holes for the ports on a FireWire motherboard, and at the very least it wont have one for the FireWire port itself.

It would be far easier to look for a newer laptop on eBay and then transfer the data over.
