The warranty is void if you break something during the process, or if you do the paste reapplication poorly and that resulting overheating hoses the system. Short of that - you should be fine.
So, be careful. Good luck if you attempt to take the MacBook apart. If you are nervous about the procedure at all I would wait and see if Apple takes back the MacBooks with too much thermal grease and removes it themselves.
