Ok, have a MBP here that dies very quickly once left to run on battery. Removed battery and then replaced battery from my laptop (same model) and after a few days, the new battery is doing the same thing where it dies very quickly.

Since this morning, been charing the battery and made it to 51% where it then had the menu bar battery logo flashing from a battery with a plug symbol in it to a lightning bolt. The cable was firmly in place and still doing it. When I unplugged power cable, with in a few seconds it went from 51% to 35%. Left it unplugged for a few more minuets then the laptop died. Did not go to sleep, just dies. plug power back in, turn on and it says battery is at 0%

I then removed the battery, put on my laptop then it showed up at 29% then started to go down and give me the warning of low power.

I have replaced the "Left I/O power input panel" and still no change. We can buy a new battery, but looks like it will just kill another battery.

My only guess is that the motherboard is causing the charing cycles to mess up which screws up the battery for good. I have drained the battery and charged from 0% but no change.

Other possibility is that it is the "Left I/O power input panel" and that this battery is already screwed. So may need to go with new I/O board plus new battery.

Any ideas of what the cause is before wasting money on a new battery to mess up?

Before posting, did searching around and found similar power issues, but none that fully fit this description.

You mention having done some pretty major work on the MBP in question. But have you swapped MagSafe adapters between the two machines? It sounds like this could be something that trivial... Unless you have already discounted that for some reason and not mentioned it in your post, that is...
