Does Apple know or automatically find out if you have had repairs done to your MBP (or whatever else) at an Apple service centre?

Well it'll be on their repair system so they'll be able to see when & where you booked it in.

Okay cool. I have had my bottom case replace and I'm really unhappy with the work the Service centre has done. Was thinking of taking it into an Apple Store to see if they can take a look at it.
