This page: Boot Camp: Macs that work with 64-bit editions of Microsoft Windows Vista and Windows 7 says that my late 2008 unibody aluminum macbook is not compatible with Windows 7 64 bit. But why? Anyone else have Win7 64 bit running on this model? Any issues?

It's probably driver support more than anything else.
I suspect it may work and pick up all hardware for basic functionality.

My guess is Apple haven't written the all Windows drivers for that model. It will probably run though.
MacBook 2.0GHz CD; MacBook Pro 15" 2.4GHz Late '08; PowerMac G4 MDD Dual 1GHz; 3x Xserve G4 1GHz; Mac Mini 2GHz; Big pile of broken and working bits;

It's drivers. Win 7/64 uses 64 bit drivers-which as I understand it are not anywhere near the same structure as XP drivers. On the other hand Win 7/32's drivers are similar to XP-32 bit drivers. Developing drivers is a pain; Apple simply has chosen not to write these complex drivers for less than current machines' internals.

Do you know what doesn't work on this macbook with these drivers Apple does provide? Obviously they couldn't have changed too much between the systems.

You'd be surprised how much difference there can be between two models. I would guess that the graphics system has no Apple-supplied driver for Win 7/64, which may be problematic but not insurmountable. Maybe the AirPort card too. The only sure way to find out is to give it a shot; install 64-bit Windows 7 and find out what devices don't work the way you expect them to. Seriously, there has been almost no reporting of how much doesn't work in "unsupported" Macs with Windows 7.
