I run distributed.net RC5-72 mainly because it's stable and pain-free at this point. It has an installable client that'll run at startup W/O any interface, and their work unit and stats servers seem to work the largest percentage of the time. I used to run SETI, but BOINC so far has been a PITA.

Folding@home.

I did some distributed folding and Ubero but both projects are dead. (Both had nice clients)

I also messed with D2OL but the client was terrible any upgrades in general and Java especially broke the application and getting dual CPUs to work was tricky.

So F@H it is

Boinc hands down.
You can crunch Seti, Predictor, ClimatePrediction, or Einstein@Home, or all of them, ensuring your crunchers always have work.
The resource shares are web controllable and so you can change which project gets what priority via any browser, which is super handy for users with many machines.
