I have an upgraded Yosemite now running a Sonnet Encore G4 500 MHz, 1 GB RAM, and OS X on a 7200 RPM hard drive. I'm currently running both the CLI version and GUI version at the same time. Will I do more work if I run only the CLI version, or should I continue to split my processor's cycles between the two?

Also, my screen saver doesn't come on any more. What gives? Once I installed the CLI version the screen saver never comes on. No settings were changed, upper right hot corner is enabled, and the screen saver is set to come on after 5 minutes.

I would just run the cli version because most of the time the GUI version is slower. I don't think two would help unless you have a dual G4 but that's my opinion

Definitely run only the CLI. It will be faster. If you have at least 512k of Level 2 cache, you can run 2 instances of the CLI if you like, so that you can continue to process one, even if there are connect problems to return another unit. (Meaning less downtime if SETI's servers are having problems. However the GUI, especially under OS-X is less effecient.
