Hello I have a G4 450 (upgraded to 1.2 mhz) w/ 2 ATA Drives The 0 (master) is a 20 gig that came with the box, and the other is an 80 gig (slave) I installed. When I installed 10.4.4, I wiped the slave drive and did a clean install onto that drive to give myself more room, and less shuffling around for apps, user library, etc. My question is, should I now switch the 80 gig slave drive (now the boot drive) to the master position? I've been running it this way and it seems to work fine, but would there be any performance benefits to making the boot drive the master drive?

No, there is no performance difference between the master and slave positions.
