Joystick is about the worst way to play a FPS sort of game; you're best sticking with keyboard/mouse, or preferably a keyboard/trackball setup. You can also get a special keypad that's laid out just for FPS, with only the keys you need on it, all progammable.
A joystick just doesn't give you the fast lookaround and quick response that is needed in FPS games.

Well, no matter what, you need to use both mouse and keyboard for FPS games. The keyboard is used for moving forward & backward, crouching, jumping, plus left & right strafing. The mouse is used for turning, aiming and shooting. There's no way to control Doom 3 with JUST a mouse.

Life is like a clay pigeon -- sooner or later, someone is going to shoot you down and even if they miss you'll still wind up shattered and broken in the end.

You could map the keystrokes to a joystick pretty easily, but that would be a poor experience.

Oh, my young friend, mouse and keyboard is the only way to play FPS games.
Everything else is child's play.

Mouse and Keyboard puts you in more control, it takes only a while to learn.
You can tweak the mouse sensitivity to suit your style, that helps a lot in the beginning.
Though I think Nintendo is on to something with the new Revolution controller... that combined with a keyboard, whoa.
