Is there any way to customize the template that comes up when you make a new project? For example, modify the header comments at the beginning of every C++ file so you don't have to change them every time.

Take a look at the contents of /Developer/ProjectBuilder Extras. You can make your own by creating a directory hierarchy at ~/ProjectBuilder Extras/File Templates and ~/ProjectBuilder Extras/Project Templates and doing some copy/paste from the templates in /Developer/ProjectBuilder Extras.
