What I am trying to do is this:

I have a few .plugins that I would like to include in the Plugin's folder in my .app.

So, I built my .plugins, dragged them into XCode and onto my project (works the same for ProjectBuilder). I then made a new copy files build phase and chose Plugins. Then copied over the .plugin thats in my project to the little box. I built and turns out it worked, the .plugin was in the Plugin's folder.

But, I looked in my resources folder and it turns out that my .plugins got added there too.

So my question is, in ProjectBuilder I could disable a file, but I cannot in XCode, I think this would not add it to the Resources folder.

I understood what he asked. The only thing I can think of is looking at the Xcode documentation...

The first thing I did was look in XCode help, at the moment it seems sparse.

If I knew how it was done in ProjectBuilder then maybe I could 'translate' it into XCode.

You remove it from the Resources build phase of your target.
