Jump Menus Reset When Template Updated in Dreamweaver MX

I have a site I am working on that has a few different jump menus that are dynamically filled in with php. These are all in editable regions in my templates. I just updated my template and applied the change site-wide and all these jump menus were reset. All the php code was stripped from them and one option called unnamed1 is there instead.

Why is this happening?? It shouldn't touch anything in the editable regions! I am afraid to update my template again because I will have to go thru and rewrite all this code.

Please help!!
