I am taking the intro Comp Sci class at my University, in which we are learning to program in Java. The book came with several classes that are used in the program we write. What do I need to do so the programs I write in xcode are able to find/know where to look for the classes?

It will already have the Java source files in its path. Do you mean source files you write? If so, add them to your project and it will put them in the same folder.

You can also use the Terminal to compile your apps if you don't want to go through XCode.
