I had to use BBEdit's Zap Gremlins feature to get rid of some hidden characters for some code I copied and pasted out of a browser but now all the code I have isn't formatted correctly. Is there a way I can get BBEdit to format it all nicely?

1. turn on Show Invisibles
2. copy one of them thar invisible gremlins
3. punch cmd+f to open Find
4. paste in said gremlin
5. type a single space in the replace box
6. hit Replace All

that should do the trick for you
