Taken from the ReadMe file:

Colorize the Dock Background:
if this checkbox is on, ClearDock will change the color tint on the Dock background instead of removing it. The colors below will be used. If this checkbox is off, ClearDock will simply remove the Dock background to make it transparent.

right, and there is no check next to background colors. when i hit apply, the dock temporarily disappears, then reappears with the same background. should i uninstall and reinstall? thanks for the feedback.

log out or even restart. If that doesn't work then try removing it and reinstalling.

Do you have APE 1.4.1 installed as well?

thanks milhouse. i do have APE 1.4.1, and your suggestion of logging out worked perfectly. i logged back in, and the dock was clear. love it. didn't think to log out. i restarted, and that didn't work. does logging out/in solve a lot of issues like this? thanks again.
