is there any way I can make a windows friendly partition and a mac only partition on the same external drive using disk utility? I know that I can choose the ms-dos format and go between that way, but I seem to be running into alot of errors with long file names or invalid ones using that method, and it is much slower when doing large backups.

what's stopping you from trying? Just partition the drive and format the way you want. If you can't format one for windows, just connect it to a wintel box later and format that partition, or format and partition the drive from a windows box, then use the mac to reformat one partition for mac.
