is there a way i can export the iphoto slideshow to a self contained movie (mov, mpeg, etc) that'll allow it to retain it's custom transitions?

No. You lose all by the one transition that you see. If you want custom transitions, export them to iMovie, add your transitions and music and then export to Quicktime from there.
