Weird background sound in iMovie!

I am importing sound directly into my iMovie presentation with an external microphone that is connected to my eMac via USB. During the playback, there is a clicking sound in the background that appears to be in sync with the counter. Has anyone else experienced this? Any suggestions on how to get rid of it?
