I've been giving Transmit 3 a try lately, and I've encountered a weird problem with the latest version (3.0.2). When I connect to my home SFTP server, I can't resume downloads : if I click resume, the download starts as if it was going to resume from where it stopped, but then the counter goes back to 0.0 KB and the download starts all over again. However, it doesn't write into the partially downloaded file on my disk until it reaches the point where the last transfer was stopped. So it almost works like a "resume", in that it doesn't overwrite my partially downloaded file.
Is it something you've encountered too, or am I alone on this one ?

FWIW I just tried with Cyberduck, and it successfully resumes the transfer, so I doubt it has something to do with the file or the remote server.
