Mail won't show me my new messages!

Just upgraded to Tiger, imported my mailboxes and rules. One rule moves any mail to a particular address into a particular folder, within which are the other folders I then manually sort mail into.
The folder has a number next to it, showing that there are new messages, but when I click on the folder, there is nothing in it. The sub folders are fine and anything that goes into them shows up fine, but the mail going into the top folder just doesn't show up.
I've tried everything I can to figure out why it won't show me the messages but I'm coming up blank.
Has anyone else seen this, or know what I might be able to do to fix it. I'm concerned that the mail is going to be lost.

I know that you will have already done this, but just in case - I installed Tiger yesterday and my mail app did not work at all, would not allow importing etc. - trashed the prefs file and it was okay, except I am now having trouble configuring the account settings (I thought archive and install was supposed to leave thing like this be??). Try the prefs file - It started recognising my mailbox contents after this was done. just a thought and probably way off base...

I found the thread on the apple support site, as there seems to be a whole bunch of problems with importing mail. In the end, after trying everything mentioned, I still couldn't get the messages to show up, so I trashed the whole mail setup, and re-imported. I now have the old mail in the imported folder, and a new mailbox that is showing me new mail. I hope there was nothing important that came in yesterday afternoon.
What I'm now trying to figure out is whether it's safe to just move the messages from the old folders in the imported folder, to new folders. I don't want to lose any more, but don't want to keep all the old messages in a different place, I'd rather just have a single set of folders.
Oh, and the sent items is completely screwed, as it's lost all sent mail from Nov 2002 onwards. This is seriously not good and seems to be the most widespread problem with the new mail.
