When I install software like Studio MX and Office, the applications are placed in folders. In the case of Studio MX, those folders also contain a crapload of stuff, like preferences and such. What would happen if I deleted those folders, and moved the applications into the root of the Applications folder? I thought preferences were stored in the Library. If that's not possible, how about moving those random folders into my Library, and/or moving the applications into the root of the Applications folder? Would the software know about the move? I've been told that applications can be placed anywhere, but perhaps that doesn't apply in this case?

I just want drag and drop installation, damnit!

Leave 'em alone. Some companies just don't quite get the easy mac installation thing. You may not notice anything until you try to update or patch one of these apps. Then you most likely will run into some frustration.

That's the second best thing to do. The best thing to do is to notify the application maker that you are annoyed by this folder full of crap and that you want properly bundled applications. Then leave them alone.
