I went to open Mail this morning, and I noticed that the dock icon had a big ? mark on it. I ran a spotlight search for"Mail" and it did not even show up in "Applications". I even tried opening up an email that spotlight found, and no luck, OS X told me there was no default application to open the email with.

Aside from me instaling "Mail" off the OS X DVD, is there anything else I can do? And, when I do reinstall mail, am I going to lose all my preferences/filters/folders and emails?

Likely someone had deleted the Mail.app, check if you have a 'Mail' folder inside your user's Library, if the folder was not deleted all your mails must be there.

Mail and Mail Downloads is still in my Library. So, I'm guessing that means I can just re-install Mail off the OS DVD?

If it's 10.4, you can. Insert the install disc, open the Optional Installs package and select only Mail when prompted. Be sure to rerun the 10.4.2 update and the security update so that it updates Mail to the latest version as well.
