I have been successfully converting .m2t files into VIDEO_TS folders with ffmpeg.
I have a problem with one .m2t file: if played with VLC, everything is fine. When I load it with ffmpeg to encode it, it doesn't recognize the audio (says "no audio" on the window) and if I try to encode anyway, I get a video file without audio. I know the original file contains the audio, is there any way to exctract it or force ffmpeg to recognize it?

When you say encode, you don't mean that you are hitting the encode button do you? Are you using the mpeg-ts option? All you should do is go to tools then author then select the m2t files and click author to make a video_ts. If that is what you are doing already, then you may need to demux and remux the stream first if it has errors. You can do this from the tools options in ffmpegx too.

If that doesn't work, try demuxing the file into audio and video using mpeg streamclip or bbdemux or mpgtx in that order (it's best to do this on a copy of the file), then mux it back together using something like mpeg2works or ffmpegx.
