I've read the product descriptions on macupdate.com and read some appropriate threads, but I'm still confused how the following apps differ from one another. If anyone could describe how they're different, or if they're pretty similar, which one you prefer, that would be great.

1) Cocktail vs. TinkerTool vs. Xupport
2) ffmpegX vs. VCDGear
3) Handbrake vs. MacTheRipper
4) Audio Hijack vs. mAC3dec

1. It is my understanding that Tinkertool only provides access to hidden system settings, and doesn't have any of the maintenance functions that Cocktail or Xupport have. That said, those maintenance functions are mostly unnecessary, IMO, so if you just want to change certain system settings then I would give Tinkertool a try first.

Thanks! Can anyone help with questions 2-4 above?

Instead of asking about specific tools, ask about what task you want to accomplish. People will be better able to guide you to the right tools that way.
