I downloaded a few engineering jave apps and tried to run them without using safari. Is this possible?

Thanks to all who answer.

Only applets run in web browsers. Other types of Java apps do not run in browsers, but rather on the command line or in a GUI.

If it's a GUI app in a .jar file, you can just double-click in the Finder.

The amazing glass easter bunny (I found this due to the OpenGL performance thread here). It just needs to be double-clicked to be launched.
